when paying contractor I deduct tax do I need to record cis payment following month or is this covered with purchase invoice

You will need to record the CIS deduction on the purchase invoice, then next month record a Money Paid Out transaction when you pay to HMRC. The Allocate To Account field should be set to "Income Tax and NI Liability".
