I am self employed. I think I understand it!
Really what I am doing is claiming all the Vat from my motor fuel account and am paying the fuel Scale Charge through the payments received side of the account. Is that correct?

Yes that's correct - the 'payment received' transaction representing the fuel scale charge will reduce the amount of fuel VAT you are reclaiming.
