I have a job that has been quoted and will be paid in staged payments, how do i send intrim invoices to be deducted from one main invoice?

If you are looking to send a document to your client to show that the staged payment is due, Solar Accounts doesn't really have a way of doing that directly. I think the best solution is as follows:
Create an invoice for the interim amount as another invoice in the normal way, but in the description make it clear that is an interim charge
In the invoice window click More Options > Copy To Credit Note, then save the credit note
Later, allocate the credit note to the final invoice as described here https://www.solaraccounts.co.uk/help/how-to-allocate-a-credit-note

I assumed that you have partially performed the work which is why you are
taking payment. In that case you should leave the interim-charge invoices
in your accounts (they are reversed by the credit note)

Currently I have converted a quotation into an Invoice but need to send
staged payments to the client, by sending and invoice for the stage
payments and then putting a credit against it you will still have an
outstanding balance on the main invoice or the stage payment invoice.

After you generate the interim invoice and matching credit note, you need
to allocate the credit note to the final invoice as described here:

That will reduce the balance of the final invoice by the amount of the
credit note.
When you receive an interim payment from your customer, you create an
invoice payment transaction allocated to the interim invoice.
In that way the interim invoice is fully paid, and the final invoice
balance has been reduced by the amount of the payment.
