My question is can this software deal with 2nd hand margin scheme VAT?

I'm sorry but Solar Accounts is not designed to handle the margin scheme for VAT. However, you can enter any VAT rate you like on invoices - so you could manually calculate the VAT amount using the margin scheme and set the VAT rate to match this amount. You would also have to include details such as the 'margin on sale' in the Description field.
